There are lots of little hints. The CIA is ultimately portrayed as the IMF's nanny, which is hilarious to consider the CIA as the more responsible version of a hypothetical intelligence agency trying to play God
But besides that, you also have the pro-religion messages in the movies. That's not a joke. Re-watch Fallout and you will see that villains are framed as "antireligious". And the Maguffin of MI3 is described as the "anti-God"
And the rest of the villains are anarchists or something else that is antithetical to both CIA and religious interests
