Brad Pitt snuck on the ship to Neptune and killed the crew. At the end, no trial, etc? Just him having coffee?

The consequences of Pitts characters actions were not relevant to the plot of the movie.
And I will freely admit that the movie has massive flaws in other areas...but you're just needlessly nitpicking.
I think it's implied that they evaluated the log and potential footage and found he was not guilty based on acting in self-defense. This is based on his quote that "footage and history will judge him" (sic).

Brad Pitt didn't mean for the crew on the ship to Neptune to die. Also, he basically saved the Earth by destroying the Lima Project. He also brought back years of deep space research. It was probably much easier to just make Pitt a hero, then try and throw the savior of the Earth into prison.
he should've got himself one of those Logans Run guns and stormed the shuttle blasting all the crew dead then said 'howd you like them apples' as he jessisoned their bodies

He did not intend to kill anyone on the ship you fucking moron. He even mentioned that he meant no harm when boarding the ship. He also mentioned that the crew would not be successful without him because he knew from prior events that the pilot was incompetent.
The crew idolize his father. And the pilot, their leader, was incompetent. The three of them didn't even manage to kill Brad Pitt in their own spaceship let alone their hero and idol, the best astronout there ever was. They would easily be tricked and then annihilated when Tommy Lee knows that they wanted to nuke his space station.

The ones who were killed would make far better candidates for conferred hero status, since people who died while saving the planet adds compelling drama to the story, and they didn't break any laws or disobey any orders. All they need to do is cook up a cover story about how they completed their mission, which saved the Earth, but were tragically killed in the process.
As for the father, his mission was publicized from the start, so making a hero out of him makes sense as a PR move. The son's mission was highly classified, i.e., the public knows nothing about it, so they have no incentive to make him a hero. They do have an incentive to orchestrate an "accidental" or otherwise "untimely" death for him though, due to him knowing too much and potentially becoming a PR nightmare for them.
Either way, no jail for Brad Pitt. He either comes off as a hero or be dead.

Furthermore still, the men on board knew they were going on a suicide mission because there wasn't enough resources for a return trip for so many people.
