The space agency lied about Tommy Lee Jones' character. Making a hero out of someone that murdered his crew.
Brad Pitt didn't mean for the crew on the ship to Neptune to die. Also, he basically saved the Earth by destroying the Lima Project. He also brought back years of deep space research. It was probably much easier to just make Pitt a hero, then try and throw the savior of the Earth into prison.
