Rather than words or a phrase, I always figured it was code for a pre-arranged set of instructions, like "Go to Plan B". I reasoned that since Gort did a bunch of actions, taking Helen into the ship, finding Klaatu, returning his body to the ship, not destroying everything in the area...etc, it had to mean more than just a name and 2 additional words.

I think ta2me92704 has it right. It is an instruction from Klaatu to abort the primary destruct order.

Considering the other religious allusions made in the movie, I'd say is probably along the lines of, "Klaatu says forgive them, they know not what they do."
