I never saw any indication that he intended to kill her. He was very methodical in his murders, and created a complex puzzle, all based on his delusion that he and Batman were working in tandem towards a shared goal. His final act was to flood the city, then unleash his minions on those trapped in the arena. I saw that as a sort of "cleansing," in his crazed mind. He orchestrated one final act of extreme violence, as water washes away the filth, and his followers cause mayhem, random in the sense of who is hurt, and targeting no one in particular.

shareLook at the chat they had on the social network he was in, they were all discussing what kind of guns and all.
And the Riddler said to the Batman when they met in person in the Hospital, that tomorrow is the election day and that lady is going to be the Mayor and that they both together can watch the whole show.
They were definitely discussing guns, as well as where to find a mask like the Riddler wears, but I saw no indication that the mayor was a target. I don't recall what he said about the mayor when he met Batman, but I don't recall him saying she was going to die. I got the feeling the loonies in the rafters were there to cause chaos, and had no specific targets in mind.
shareOne of the things that confused me was it election day or inauguration day? They did refer to her as mayor and not mayor-elect.
