This has puzzled me as well.
Jim keeps saying: There are spare parts for everything.
So there are probably two scenarios from here:
1. There would be a spare auto doc somewhere on the ship.
2. There are spare parts to build an extra auto doc.

shareThe copyright issue seems a flimsy excuse to contrive a plot complication. Why would they send out 5,000+ people 100 half light years away with NO way to repair the sleeping pods. It was SO easy for Jim to hack the pod to wake someone up AND for a mechanic and writer to do rocket technology repairs on the ENTIRE space ship--everything except the sleeping pods!

The bigger point is, there should be a way to put multiple people (i.e., themselves) into hibernation.
In fact, there is the medical pod where you just push a button and put yourself to sleep. What's so hard about installing several extra med pods on the whole ship, which you'll need anyway for 5,200 people when they wake up.

There is. It just isn't accessible to passengers on the ship.
So a solution would be to wake up someone from the crew, have that person put them back in their pods, then the crew member use the autodoc.
Because the guy said its not accessible to passengers on the ship made me think they said the crew could but thinking back they never said that did they? My mistake.

When in operation, you can clearly see that there isn't enough room for the pod to function with two people in it.
I agree with what the others have said about 1 pod not being able to sustain 2 people but given that we accept the fact that the ship has just 1 auto pod (even if we think that's stupid) I think they have 2 options they don't appear to have considered.. sharing the time in the pod so 40 years each (although they would both be old when they come round and would have to spend 40 years alone), or she takes the majority of the time and then swaps over for 10 years or so, so that he can experience the new planet, even if he is really old when he gets there.

Obviously the pod is designed for a single person. The computer would say "no" when detecting two people inside. Idiot.
