I think Walt wanted to give his money to that church for two purposes - to irritate his family and the fact that the priest and him seemed to get along as the movie progressed.
I understand that you personally don't agree with this, but you should consider the character's motivations.

I'm not sure why you being religious or not has anything to do with his choices on who to leave his money too. The only person whose business it is is him.
He was doing what his dead wife wanted when he gave to the church.
shareAs you said, you're not a religious person. Walt was supposed to be. He strayed from the Church but resolved his differences in the end.

This. It's what his wife would've wanted. As is giving his house to the church which was flat out stated by Walt in his will. Now thinking of it the TC didn't even mention him giving his house to the church.
Agree with the others that Walt honoring his wife is a huge part of it... but IMO it was mostly about Walt accepting and admitting that, while he still wasn't a true believer, the priest had proven that he was in fact a force for good in the community, and he wanted to help him continue to do good through his church.
