Was Mauser the good guy or the bad guy?

Sort of both. He was supposed to be a cop, which is a good guy, but because he wanted Pete Lassard's job, he was a bad guy. He should've just cared about making the streets safe and not worry about becoming Captain.

All the police were the good guys. The bad guys were Zed and his gang

Clearly the writers of Police Academy 2 created a fully rounded and developed character with an eye to making some complex social commentary on the ever present conflict between the goals and aims of the The Police and those personal goals of the brave men & women on The force.
