My verdict: Tony is working undercover, Bill knows about it but Jack doesn't. Bill apparantly only appears in Season 7 three or four episodes in, maybe this is the point that Jack confronts Tony. Tony was the only person at CTU that Jack trusted, and maybe the beginning of the season is about that trust. Could Jack trust Tony enough to know that he's not really an evil terrorist? Maybe or maybe not, but i think one episode will end with Jack having a gun to Tony, Bill contacting Jack explaning everything and Jack letting Tony get away. We don't see Tony directing the planes to disaster, maybe he's directing them AWAY from disaster, and the near miss is because he avoided the collision, but made it look like a failed terrorist plan? Tony's real mission? To flush out the mole in the FBI, it's pretty clear in the trailer.
