Eyes Wide Shut was a real contender for me. I'm a Kubrick fan and saw it the day it was released. But I went with Magnolia.

I did not watch it for a good 10 years after it was made, I consider it easily one of my favourite films of all time and a masterpiece. To me, its Kubrick's best film.
