My opinion goes like this: Cartwright was never sincere with his parter. Bauer even told him about him being a coward and abandoning his wife and little girl in the outside. What´s the meaning of what i´m trying to say? Simply: Cartwright new far more about Bauer than Bauer knew about him. Cartwright knew Bauer was a fighter, so he hesitated about letting him be his enemy, because he knew it was a hell of an enemy, and if he could let the 2 more important people of his life die a horrible dead, what could he spected for himself?
(SPOILERS)
showed that Bauer was able to take an injury for his friend, while Cartwright prefered to look at a picture and cry instead of saving his partner, it was a matter of morality. You can say in response that Bauer was inmoral because he wanted to kill someone in order to save Cartwhrigt but he was really looking for the greatest result: if the two of them were able to survive the rest od the pods would also be saved, since they were the keepers of the order, so a single dead would be nothing compared with the survival of the human race... but he was not evil... so he prefered to die instead of killing the human hope at the end.
Because they didn´t trust each other, they were "friends" because they were the only awaken human beings, maybe in the real world they could have hated each other. And once the chain of events were on the run they didn´t have enough time to chat. IMO. But at the end *spoilers* none of them were evil, they were just trying to carry on with their past, and none of their pasts were enough to erradicate (maybe) human beings from earth, even Bauer knew that fact.
I like your theory
That was really surprising.. to think that David (spoilers ahead) killed Dr Elizabeth after she repaired him, then went to kill all of the engineers and remembered poetically as Ozzymandias just to elaborate a plan to Kill evry life form with his creatures. He must really hate human beings.
It´s said indeed that IT is intelligent... so taking that into mind we can infer that the previous actions into Jay´s house made the creature take a smarter choice than break into her door or windows, and instead climb on her roof and make a surprise fall into the room through their balcony or whatever acces is easier. A naked man through the window by surprise would make a higher impact on her mind and could probably paralize her with fear. In my opinion, of course.
