It's very well hinted at - Her father has an in depth discussion with her son as to the nature of reality in the final episode. Specifically, he mentions how when she was a little girl she questioned, given the Plato's cave allegory, how we would know when we'd reached the top level reality, and he'd said it would be the world of the God who had created ours. But she then questioned who'd created God.

The show runners have planned for three seasons.

Ugh, I enjoyed the show but it could’ve wrapped up in one season IMO.

Everything hints to that.

They are on a ship.
Even the message that she gets from her brothers is an echo of the message from the first season.

Ah, and just realized that the ship's name is ... Prometheus ...
