it was a story to rile the general into pulling a gun first opening the door for warren to shoot the general.
Why specifically would you think it didn't happen though? Major Warren was absolutely certain of the General's son being dead, which he wouldn't have known for sure if he didn't kill him. He told a convincing, if disgusting, story. The General's son was in the area looking for Major Warren, so they were in close proximity. Of course the Major is going to want to try to eliminate anyone out looking for him. He certainly could have gotten wind of the son looking for him, then trapped him and disarmed him...and then, well...you know the rest! :) I thought the movie meant to say it really happened, but perhaps you're right, I'm not 100% sure.
