They just shoot the evil wolverine once and he instantly dies and that's it. Too bad he doesn't have a healing factor, the healing is the whole reason to clone logan

Adamantium bullet to the brain. Brain destruction kills wolverine, at least in the movies. Remember it was an adamantium bullet that caused him to lose his memory.

Adamantium bullet. The real Wolverine was saving it for himself, so he knew it would kill him. Thus, it would kill his clone too.

It’s also implied that the clone doesn’t have the same healing powers and bone / skeletal system as the original Wolverine did (in his prime)
