Was it ever explained why it was unoccupied when they discovered it?

If you watch one of the episodes in season 7 it goes back to just before the rocket launch and who occupied the bunker and how they left. I think the episode name was anaconda.

if they all left through the anomaly, how did it get buried in the floor? and the Azgeda print? They never explained that
