Um yea that seen at the end when the woman was holding the baby was shown two other times in the season. It was the time before Wayward Pine first woke up and they killed all the natives in the area. Also Dr. Yedlin already said how many Abbey's would die due to disease. It was something around 3/4 of the population.

shareI believe he said bubonic plague has a 50% mortality, which it did historically during the initial medieval outbreak 1347-1352. Then the other diseases would finish off the rest. Or so he thought.

Up to that point the Abbies did not have hair or utter anything beyond animalistic sounds so, my take is that some survived and interbred with the humans that were left outside.
