Almost 15 years went by until the navigator of that flight was charged with obstruction of justice, as he destroyed the camcorder tape, which would have proven that they had murdered civilians. Although there's still an air base, that single incident ended the Marine Air Force presence, and the verdict of conduct unbecoming to an officer and gentleman was given, so it's not like every active member and vet is a shining pillar of their community, if it were like that, there wouldn't be a need for Fort Leavenworth, investigative units, miltary judges and prosecutors.
The movie has also not claimed they became bad guys because of the conflict, they became ones by their own accord and felt no remorse slaughtering civilians. One of them even says, they shouldn't kill the girls, ergo he had some morals toward local civilians, but was totally fine killing others overseas. The military wasn't hence why they got the boot.
