There must be many but the scenes that come immediately to mind are

1) When Damon told Stefan that Tyler bit him and he might die. Then he stood in sunlight later in the next episode or same episode, cannot recall to die and Stefan came. They fought and ....

2) Stefan and Caroline in that coffin when she was helping him get over his fear IIRC. I think that was the first time I wondered if they will end up together.

- Katherine chopping of John's fingers with a knife

- Klaus killing Jenna in front of Elena

- Elenas car accident, right after she sleeps with Stefan

- Bonnie reveals to Elena that she's a witch (by making the feathers float from the pillows)

- Klaus compelling Stefan to chase/kill Elena in the High School

- The Heretic girlfriends dying together in an exploding car

- Elena falling apart after Jeremy dies

- Katherine dying

- Caroline singing to Matt

- Bonnie getting her powers back in season 2

- Elena "choosing" to sacrifice herself for Bonnie for once, in the season six finale

- Jennas funeral / John dying

- The Gemini Twins stopping Stefan/Elenas car with their magic

- The scene where Stefan is murdered by the guy possessing Tyler
