It's a stretch, but try "Akira" as well, if you haven't already.

shareit's a TINY bit like akira... motorcycle gangs and girls in frilly dresses, but that's about it. while we're on the subject of animation, i just caught a trailer for dead leaves which reminded me BOTH of the cartoons in kamikaze girls as well as the motorcycle chases in akira. it looks wacky and fun.

I havent yet seen Shimotsuma monogatari (though I plan on borrowing the movie from a friend soon) but I heard if you liked this movie then you'll enjoy "Koi no Mon" which I saw yesterday and it was really funny, so if you're looking for some good laughs check it out.

save the green planet is pretty violent, a little weird, but more in murder mystery/horror territory
sedmikrasky might bear SOME comparison, but that film has pretty much no actual plot and is pretty surreal throughout.
ghost world is a great low key film. i can see comparison there, especially in the opening "bollywood" scene.
you know... this one's a bit of a stretch, but no-one's mentioned thelma and louise yet so i will. it's an hysterical "girl power" film even if it's darker
another film that you might want to try is mirrormask it has it's own brand of strange colorized beauty with comedic relief.
that reminds me... try kung fu hustle which has plenty of wacky characters and comedy, but nice touching moments too.
going only by the trailer, chromartie high school: the movie looks to have a few things in common with kamikaze girls too as FLCL does too as mentioned.

I see it's already been mentioned, but I too have seen a similarity in the visuals and pacing in Amelie.

Koi no Mon - love story about an artist and an otaku
shareWatch Memories of Matsko. It's directed by the same person who directed Kamikaze Girls and I also thought it was better. It has very catchy music. I'm not really big on musicals, but this movie just made me feel so good and sad. Anyways, they don't sell it as a Region 1 DVD, but you can watch it on crunchyroll.com.

Well id definately suggest a weird one, Survival Style 5. Its not a horror but more of a comedy in the style of maybe sntach but hyped on japapese crack.
as for others that ppl have suggested, Summer time machine blues, Taste of Tea, Swing Girls, Water Boys, Cutey Honey, are all great choices and high on the laughter and fun times.
i definately want to see citizen dog now. the trailer looks great.
if you want the closest thing to amelie though... nothing i've seen comes closer than doki-doki (PBS version) it's a nice little film that creeps up on you quietly then gets the adrenalin flowing at the end... best ending EVER! the "bittersweet" version cuts the last few critical seconds off leaving the ending up for an entirely different interpretation.
