Just watched the pilot episode and loved it.
I'm slowly watching these series and taking my time with it. I loved every moment of it. It's a shame that they cancelled it. Does it at least get a proper ending so I don't disappoint myself?

The pilot is pretty good but the series goes downhill real fast. The vast majority of the series is nowhere near as good as the pilot. And the series also abandons almost all of the principles in the pilot after a few episodes. And most of the series repeats the same few mind-numbingly boring plots over and over and over and over again right up until cancellation.
No, it does not have any kind of proper ending. The writer for the final episode even admitted that he made no changes to that episode after he was told it would be the series finale.

I loved the pilot! I dove into Atlantis with great enthusiasm. But i've watched the first two seasons now and the show's never been as good as the pilot since. The only other great ep was the Weir alternate lifetime ep which was really just expansion upon the pilot.
