In the movie, the character Canton theorizes that the worm-like creatures are evolved members of the Ottoia family of deep-sea worms which strip their prey of all body liquids then eject the carcass. However, we find out at the end that these "worms" are actually the tentacles of a much larger Octopus-like creature.
More than likely the explanation as to what the monster is, was intentionally left out of the movie, so the audience could decide for themselves what they thought the creature was and where it came from, which is what everybody here is doing. Also, that would make the film a lot more realistic, as this creature has obviously never been seen before and the characters aren't biologists. How could it be explained? Therefore, you will NEVER get a 100% correct answer. It seems obvious though, that the writer and director Stephen Sommers, took inspiration from the Ottoia deep-sea worms for the tentacle parts of the creature.
THE CREATURE MENTIONED IN THE FILM IS DECRIBED AS HAVING TENTACLES THE SIZE OF A PENCIL AND A BODY THE SIZE OF A GOLF BALL ASWELL AS IN 'REAL LIFE' AS DOCUMENTED IN PREVIOUS COMMENTS, THE FILM WOULD LIKE US TO BELIEVE THESE DIMENSIONS ARE MUTIPLIED DEPENDING ON THE DEPTH PRESSURE THIS SPECIFIC CREATURE LIVES IN! THE DEEPER IT'S HOME THE LARGER IT IS, AS FOR ATTACKING THE SHIP, IN THE INTEREST OF FILM THEY GIVE YOU THE IMPRESSION THIS BEAST IS RESPONSIBLE FOR MANY SHIPS/BOATS/LARGE WHALES DEMISE. ONCE INSIDE THE HULL THE CREATURE SENDS OUT IT'S TENTACLES IN RESPONSE TO (SOUND) VIBRATIONS TO 'FEED'. ENTIRELY PLAUSABLE IF YOU DISREGARD A CREATURE LIVING AT SUCH DEPTHS COMING TO THE SURFACE TO FEED AND INDEED HAVING TENTACLE 'MOUTHS' TOO SMALL TO SWALLOW ANYTHING ELSE LARGE ENOUGH TO WITHSTAND THE PRESSURE OF LIVING AT ANY DEPTH BELOW ABOUT 5,000 FEET. GREAT FILM IF WATCHED WITH A GOOD MEASURE OF SUSPENSION OF PHYSICAL LAWS/DOCUMENTED PROOF. HAVING SAID THAT SEEING AS ONLY 2% OF THE OCEANS HAVE BEEN EXPLORED AND DOCUMENTED THIS FILM LEAVES YOU WITH A CERTAIN FEELING THAT SUCH A BEAST COULD INDEED EXIST.
shareIt's supposed to be a previously undiscovered species of giant octopus or squid. It's been around for a while as the graveyard of sunken ships in the opening suggests. The script had a better opening sequence in the sunken ship graveyard that establishes that this creature is responsible for the disappearance of many, many vessels.
I thought the tentacles with the fanged mouths looked cool, but was kinda silly in how an animal would need so many mouths in the first place. I did like the idea of the creature being able to move through the ship in the vents and ducts, but it seemed to be everywhere all the time.
Each tentacle has a mouth on it because the creature isn't used to feeding on humans that fit into one tentacle. Canton mentions that the smaller Ottoia creatures had been seen feeding on sharks. I'll take a wild guess and say the creature they encounter in the movie normally feeds on whales, which it would not be able to fit into one tentacle.
That's why the tentacles have mouths with teeth and crap. So it can rip off chunks of whale and eat it.
The real Ottoia worm lived ages ago and was a burrower. It would move around on the seabed and use an eversible (capable of turning inside out) probiscus (head appendage) to hunt with. Since the Ottoia in the movie has grown massive, it probably had to grow more than one probiscus to catch enough food.
I'm guessing the big creature we see near the end is actually the head of the creature itself. Now, if that's the head then it's likely that the rest of the body extends all the way down to the seabed. This thing was buried in the ground down there and shot up when the ship passed by.

First thing I thought of was a version of "Tremors" , set in the water.
