SPOILER - given how since they didn't, they all immediately got slaughtered, who knows, maybe if they put down their weapons this could've been avoided, they would have been locked up instead and then rescued, given SPOILERS - the rather gray personality of the general who himself was often RELUCTANT to kill.
Also, what would've happened if they DID put down such weapons and that he or someone else even from his team ordered it?
But he was all like "I cannot give that order" X5 and then spoiler - some brick drops and boom.
Plus, even despite Ed Harris' ultimately RELUCTANT nature as later revealed...
Couldn't HE and even some of his mercenaries have maybe demanded say in more CLEVER terms about how, for instance, it would be to THEIR advantage and in THEIR best interests to put down their weapons and maybe say something about how, well, too much firepower in that facility could kill THEM too (Michael Biehn's elite team of rescue soldiers), how they may have other groups of mercenaries who are given order to execute hostages elsewhere if they don't put down their weapons, how it will be ultimately in their interests to surrender their weapons and give a longer speech about how they don't intend to hurt them but that them relieved of their weapons makes the diplomatic approach more convenient for everyone and even that some rocket maybe on a timer and that nobody else knows the codes apart from us so if you kill us now, rocket launches automatically and millions of San Francisco citizens are history?
And if Michael Biehn still shouts "I cannot give that order", Ed Harris or someone close to him can say "Yes you can", "Make the wise choice, its in your interests first and foremost", "If you don't comply within the next ten seconds I have stealth team of snipers who will shoot you", "Shut the f*ck up and do as you're told you sissy" etc.
And if Michael Biehn still shouts "I cannot give that order", Ed Harris or someone close to him can say "Yes you can", "Make the wise choice, its in your interests first and foremost", "If you don't comply within the next ten seconds I have stealth team of snipers who will shoot you", "Shut the f*ck up and do as you're told you sissy" etc.
It's been a while since I last watched the movie, but as I recall it Hummel did essentially plead with Biehn's character to stand down but Biehn simply refused to do so.

If they had put their weapons down, I'm sure they would've been taken prisoner and locked away in a cell. So yes, presuming and Mason and Goodspeed had still been successful, the Seals would've eventually been rescued and would have lived.
However, as Biehn's character says, "I cannot give that order." I have no idea if that part is true to life--I took it to mean that if he gave such an order it would not only be dishonorable to him and his fellow Seals, but also that he would likely face court martial--but in the world of the film it seemed that setting down their weapons was unthinkable.
