I'm with you in that the quirky one are the ones that have held up the best over time. Initially, the mythology eps were my favourite but it eventually all became too convoluted. On repeat viewing, you realize how many of them were simply treading water to keep the series going.
You picked some good ones to which I would add:
War of the Coprophages... solely for that clever trick they did which made it seem like a real cockroach was crawling across your TV. I actually jumped at that.
Jose Chung's From Outer Space. The joke about Scully's hair colour, the cameos from Jesse Ventura and Alex Trebeck... and one of the few times Charles Nelson Reilly didn't seem like an annoying neurotic.
I also enjoyed Humbug -- the one with the circus freaks -- solely for the monologue by the main character about how he'd rather be living a life outside the norm than be a self-righteous suit... as the camera pans over to Mulder in the distance.
Although the update seasons didn't hit the heights of the original series, Forehead Sweat was a great one, especially that last line by Skinner.
Forgot to add Musings of a Cigarette Smoking Man. Not so much quirky, but intriguing for its glimpse into the history and mind of the main villain. Excellent acting on the part of William Davis. The bit where he learns that he hasn't got what it takes to be a serious writer actually made me feel sorry for him.
