Tom was a Lt JG, Kevin Pollack was a LT, and Demi was a Lt Cmdr.. She outranked Tom by 2 ranks, Kevin P outranked Tom by 1 rank. My question is: why was the lowest ranking officer the lead attorney?

Because it was established in the film that he was the best at it. That's why they made him the lead attorney on the case. Demi's character was a terrible attorney. I don't remember the exact phraseology when describing her record, but it was something along the lines of "She only won two cases in x amount of years."

Lt. Cdr. Galloway was on the team because she was good at research. She wasn't in charge because she took too long to finish cases. Lt. Kaffee was in charge because he was skilled at closing cases quickly.
