Strieber found out a few years ago that they were using a sperm-collecting technique where an electrode stimulates the prostate and an ejaculation occurrs, without having to actually arouse the subject. It's commonly used in animal husbandry, and suprisingly low-tech for folks with antigravity...

Whitley said that the rectal probe was used to induce an erection. Then a tube was placed over his genitals which he describes as not a simple extraction of sperm, but like a perfect suction that vacuumed all the chambers of his testicles out. This is probably why he kept describing himself as mentally 'drained' after each encounter...

Kidding. Probably psychological control over the specimens. Remember everything about the aliens in Whitley's book revolve around forcing themselves beyond any restriction to break down the barrier of what it means to be human. They even "probe" into the deepest secrets of Whitley's mind. They telepathically wedge themselves into Whitley so that they could tamper with his most sensitive fears for their own means. It is part of their cold-hearted need for total dominance. Rape is a quick way to show that they have power over you no matter what mental barrier you throw up.
Also in a lot of alien lore you hear of weird sexual situations forced on the humans by their captors i.e. women having intercourse with lizardmen, boys forced to be with their grandmas etc... Sometimes though I feel the authors make embelishments just to add to the feeling of terror.
That has to be one of the classic unintentionally funny scenes in cinema...Where the alien reaches out it's hand and all of a sudden what looks like a stainless steel dick on a metallic garden hose comes out of the wall and he reaches down and sticks it up Walken's butt and he let's out a grunt. South Park spoofed that scene in their very first episode.

I love when walken's character in the film is having to describe the basics of what he remembers to that janet duffy woman. when he says 'they stuck a needle in my the back of my head & I seem to remember a rectal probe...' he quickly squints his eyes when saying the last part...as if he's re-living the feeling haha
