Let us presume he is not an alien and that Mr Bean acts the way he does because he has learning difficulties or even mental health problems. He doesn't work so how does he pay for his house? It must be through benefits he gets.
If this is the case what would be his diagnose?

Mr.Bean's pretty smart actually. He just doesn't say much. The premise of the show is him finding extremely unusual solutions to a bad situation. His weirdness makes him interesting!

If you watch the episodes in order it's quite apparent in the early ones that the character has learning difficulties or an autistic spectrum disorder of some kind but then later on he is softened and just becomes a child trapped in a man's body (perhaps to avoid controversy). It's now more than 20 years since the he first appeared and the boundaries of what is and isn't an acceptable subject for commedy has changed more than what we might think in that time; contemporary to the early Mr Beans is the BBC sitcom The Britas Empire which features a running gag about one of the main characters suffering from severe post-natal depression, an idea that wouldn't have been acceptable even a few years later.
Then there's also the possibility of Rowan Atkinson's own (rumoured) 'issues' and the possibility that Mr.Bean is just an exagerated projection of how he feels going out into the world every day...
When I first started watching Mr. Bean a long time ago. I use to think he was an alien. It was the title sequence and theme tune that made me think he was from another world.

IT doesn't explicitly say that he doesn't work... But he does meet the queen at the Odeon - why is he there? The other people seem to be dressed as staff... Perhaps he works there?

It's not important what he is or what he has. I like that the shows never tries to explain what the deal is with Mr Bean. Ít makes it all so much funnier.
He works for the Monarchy! Remember the episode where he bows to the Queen & ends up headbutting the poor gal instead?!

Its not so much that he isn't smart, who can get dressed while driving? He can be very clever at times.

He doesn't talk much. Sometimes he would say something inaudible. I always thought he was just mute. Somehow, I think he and Forrest Gump would be great friends.
