I wonder how much she had to train and spend time with the whales to do that. Seems kind of dangerous.

She did train for that. There's a making-of documentary that shows her practicing it. She is also interviewed explaining it took time for her to accomplish. She also mentions having to allow the whale to trust her before it would allow her to ride on it's back.

I wonder how the actors trained for that final scene when the water crashed through the control room…in 3D.

I honestly don't know how anyone can watch that scene and not think that this movie is great.
