There was a deleted scene with the Imam warning Indiana Jones not to look at the ark.

No, just a description that was listed on a fansite. Oddly the novelization for Raiders includes this exchange between the two.

I agree this could have been explained a little bit better but if you remember at the beginning of the film both he and Marcus looked at a picture of fire and lightning coming out of the Ark.
