It was used on Futurama ("Parasites Lost"), Family Guy ("Emission Impossible"), Invader Zim ("Nanozim") and maybe The Simpsons ("The Genesis Tub" from ToH VII). I'm surprised the Venture Bros. haven't gotten around to it.
An ep of the 90s Iron Man TV series, an episode of the animated series of Bill and Ted's Excellent Adventure, Rugrats was already mentioned but gets special mention because it also brought in the Cold War theme... There's probably a tonne more. Oh, of course an Animorphs book, by that stage I hadn't yet seen the movie but still recognised it as yet another "Fantastic Voyage episode" and was happy to see the book mention the movie by name.
It's used a lot, and like any cliché, it becomes very recognisable. Then again, the human body is and will always be a fascinating subject so there's nothing wrong with something that brings attention to it.
There was a 'Saturday Night Live' parody ca. 1980 where a crew is put inside Egypt's then-president Sadat (Garrett Morris). I don't remember anything but an obligatory steamy romantic subplot where Bill Murray is murmuring to Larraine Newman "Your mouth is so...sleazy..."
