Andrei Rublev, with Battle of Algiers a close second.

Honorabe mentions:
Fahrenheit 451
Tanin no kao (Face Of Another)
Erogotoshi-tachi yori: Jinruigaku nyûmon (The Pornographers)
Akai Tenshi (Red Angel)

How about Who´s Afraid Of Virginia Woolf? Surely, that´s an art film, too - and my favourite of the bunch. And Battle Of Algiers? That´s second favourite. There´s also Blowup, of course, but that´s kinda overrated and not among Antonioni´s best.

Well, Persona, Andrei Rublev, and Au Hasard Balthazar are the only films from 1966 period that I can recall. My vote will have to go to Persona because I'm a Bergman fanboy who hasn't seen Andrei Rublev yet who had a neutral experience with Au Hasard Balthazar.
