It appears so. It seems the entire encounter with Morris, his offer to help, and his disappearance are part of the entity’s way of psychologically tormenting Skye. He also seemed to be able to manipulate Sam in many ways with his psychological expertise - buying himself a lot of time at the end, for example. Why not utilize that time and his ability to manipulate Sam into slowly convincing him to potentially trust him more? He had all the time in the world, and he rushed everything.
