Gorgeous cinematography, world building and set design (and dialogue I could actually hear unlike Interstellar). I enjoyed the film but I think it could have been better in the writing and direction. It is a pity, there are many fantastic scenes. The choice to remove tension from several key moments harmed the third act immersion for me. And actually I think Pitt and Jones performances were lacking in places, just slightly off. Now, if Pitt could have done as good a job as Ryan Gosling in Blade Runner 2049.

It was a jarring jump. At times I wasn't even sure if they were flashbacks to pre-arrival.
I'm guessing the higher ups are allowing it, related to the Rap tablet/roladex/database that showed Broussard and Will were important back in the first season. The same reason the hosts didn't kill them.
The timeline doesn't quite fit but it might be due to the fact that everywhere else but Seattle the occupations eliminated the smarter skilled people in power, military, etc. So maybe they were simply flagged as being useful for Seattle.
I think the day pass thing was just a ruse to lure the apex mother.
I was kind of on the fence until episode 4, and then it did a couple of things I wasn't expecting -- killing off Agent Ren; and the first group not being about establishing Apex but preventing it somehow.
I was disappointed, since I loved both Moon and Source Code and have been anticipating Mute for quite some time.
I didn't like the surgeon characters much and they took up a lot of screen time. Actually none of the characters really connected. The world building was good. It's just sad that it wasn't that great a story. Something like this begs for a compelling story.
I need my fix for this kind of scenario since I lost interest in 12 Monkeys mid-third season.
I also think she would have looked deceased when we see her zip-tied in the car. Her lips/skin would have been blueish.
I'm sure she is there in the end scene but with blonde hair.
