I thought the bad guys have landed to take revenge on Emmett, its bit of a stretch to think the dumb blind alien would stay on a boat for so long

Looking at the scratches I thought that creature had hung on to the boat all the way to the island, but then why didn't it attack the moment they arrived?

It was a different boat. Cillian and the girl were on a small row boat.
