Well, yeah, they showed her lying on the floor afterward.

Mother pointed the gun to where it would actually damage her, and Daughter took the shot.

But Mother showed up where the Hilary Swank character was living. I guess it was a different unit with the same AI.

Yeah, the droids are all interchangeable.

Yes. One of the many twists was that Mother was an A.I., not a single robot.

Shooting the robot was just a symbolic gesture of Daughter's independence ... that she should be allowed to raise the new humans by herself in the bunker while Mother restored the environment outside.
