Identity Crisis is a much, much longer story than The Killing Joke. It would be very difficult to compress it into a 70-some minute movie.

They could split it but mostly it just hinges on fan interest. In this case "The Killing Joke" is more well known and can or can't be seen as canon in the overall Batman continuity, although due to there having been Oracle at one point, its generally considered canon though details change from time to time.
Personally, I hope the animated 'Killing Joke' is self contained and not tied to the current line of DC animated films.
When theres no more room in Hollywood, remakes shall walk the Earth.share
I just hope they bring back Mark Hamill to do the Joker for it.
