She said that the infinity stones controlled the flow of time, and that removing one of them would disrupt the flow of time. But Thanos removed all six stones from existence, how come time is still flowing?

Time continues to flow but no longer along the golden line she sketched out in the air for us. Presumably once Thanos destroyed the stones the flow was disrupted in to numerous dark whorls until such time as the Avengers were able to correct it.
