I'm guessing it was the Secretary Of Defense. She'll probably say it's to use his expertise and software to fight against our enemies.

Why was he in jail in the first place?

because he planned and nearly succeeded in killing thousands(?) of people in hospitals who needed equipment that ran on electricity/power.
