I can't believe they didn't explain how her mother come to a possession of the necklace that opened the box with Cruella's birth certificate

There's not a lot to explain. Cruella as a child drooped the necklace at Baroness territory when she run away from Baroness dogs. There is no point in trying to explain if see found the necklace in the ground and take it, or it was the dogs or other worker that found it and give her the necklace. It doesn't matter.

By mother I didn't mean the baroness but the woman who raised Cruella. In a flashback they show that the baroness had the necklace before she gave birth and then it somehow ended up in the hands of Cruella's mother

So Cruella real mother steal the necklace from the baroness? very strange.

I think you found a plot hole, because it's clear the baroness didn't recognize the necklace.

John gave her the necklace so that Estella would have the key . Probably so she would be able to claim her birthright when she was ready.

I thought John the valet gave it to her when he arranged to have her raise Estella?

Yes. I just watched this and that’s what we saw. He wanted her to have it so he gave it to the adoptive mother
