I have not watched the finale of season 2 yet. I'm at episode 12.
I've lost track of the plague this season with the whole arc about time collapsing. The plague was pushed from 2016 to 2018 and then what? I have the feeling not to have heard from it since episode 4 or 5 of this season.
Could you please explain me what I have missed?

The plague happened in the past, and is not really a threat to the people living in 2044-- they want to prevent it, but it's not directly a threat to the people of 2044 at this time. It's de-prioritized while the team deals with the more pressing matter of the Witness's current plan... which is a threat to them, as it's creating storms that are going to destroy the entire world.
basically, if your house is on fire you worry about getting out alive first; Once you're safe, you worry about where you're going to shower before work.
Sometimes fires don't go out when you're done playin' with them.
As more people and groups went back and further and further back to change and rechange history the original timeline gets corrupted. The plague is in part preempted by more disruptive earlier events. We don't yet know the effect on the plague and the timeline
