shareThe guy mentioned he exist out of time. So maybe she is pregnant anyway. My theory since the episode before was, because of all the splintering, Cassie and Cole make a child that is not bound to time. We will get an explanation next season.

Cole is a walking, talking, living paradox now. He exists outside of time, and I guess that means his sperm does too.
We know the Witness has strange time-altering powers that make him exist out of time. I guess he was-- or will be-- born with those powers.. .so he has 'em now, even tho he's not born yet.
But, also.. Cole and Cassie take regular injections of a formula created by Jones that allows them to exist outside of time. That's probably what MADE their baby a time-bending mutant.
Earlier in the season, Jones gave herself that shot--- so when Cole altered history and the timeline changed, it even affected Jones' team-- a new character, Dr. Eckland appeared out of nowhere--- he'd been dating Jones, but she didn't remember him at all, because he was part of the changed timeline and SHE didn't change with it.
Cole went back and altered history, but that didn't completely affect Cassie or the baby, so she still had those memories because she-- and the baby-- still partially exist 'outside of time'.

shareThat's how come cassie started to remember the alternate timeline that because of cole drinking the red tea and stopping the 3rd primary's death, she never actually experienced, thought with cassie and cole, because they are outside of time in a sense, there is a strange sort of bleed through effect for them.
Jones was seen to be erased by the time storms in 2x11, when cole saved the future by stopping the 3rd primary's death, she doesn't remember the events but just remembers being surrounded by the storms one second and then the room being clear the next. If she wasn't also outside of time, she would have no memory of the storms destroying the complex at all, as technically it never happened anymore.
Plus Cassie has had that red tea in the past, so that makes both of them able to be time trippers.

If The Witness can travel by thought why does he need Titan (which is basically a massive Time Machine)?
shareI don't think he can physically travel by thought. He can probably send his consciousness into other people's minds; which is why he can show them various hallucinations, especially when they drink that "red-forest tea".
But as for actually moving himself and army place-to-place he needs a time machine.

shareCole remembers the timeline where he live with Cassie and got her pregnant, so this proves that physical changes from one timeline can be a part of another timeline since that would require the physical alteration of his brain. The traveler was an embryo conceived by two time travelers who were injected by serum who have splintered, so perhaps he was like Cole only magnified, able to exist in another timeline.

Cassie is pregnant with Coles kid, Cassie has been exposed to the same time altering drug inside of the red tea leaves that Cole took to shift back to 1957, add that to the shots they've received and it's easily concluded that their history cannot be erased even as they shift outside of time. It's really not that complicated and is the set-up for the whole reason behind the belief that the witness will be born with the powers of existence outside of time as he is a product of both Cassie and Cole and the reason Coles importance was brought up so many times throughout the show.
It's best not to think about it.
This show makes many leaps in logic.
