I don't have any to add right now because I can't remember them off the bat, but I've been noticing that she's been coming up with some prime (pardon the pun) references, so your post is not unappreciated here.

There's a WHOLE lotta pop-culture references coming through Jennifer Goines which aren't relegated to simply quotes.

If you ask me, they missed out on the perfect opportunity to use Morpheus speech in Zion from Matrix Reloaded but it's probably just me

They did use the line 'go down the rabbit hole' earlier in that episode. Althought it's just a general expression and not exclusive from The Matrix.
