agent 47 vs Spock major plothole

In the beginning when they first met, it looks like Agent 47 was far superior then Spock and was kicking his butt left and right yet as the movie progresses it's obvious Spock is far superior with titanium armor etc. Heck guy was bulletproof!
Why the need to even run in the initial scene in the train station?

Same thing happened again few minutes later when Agent 47 busted into the room and 'took' Katia. Couple shots and Spock is down yet in the final battle scene he got riddle with lead and still got up fighting.

Because 47 was irrelevant to his overall goal. He need to look like the rescuing hero for her benefit. Not well done in the movie by any means but that was the reasoning.

It was necessary for the misdirect to work, but they did buff his fighting abilities a bit too much after the reveal for it not to feel like a plot hole.
