What if we're to interpret it as the diseases, such as bubonic plague, are actually fighting the mutations in the Abbies and thus allowing for normal humans to exist again? What if, in the end, they wake up to see other humans because of her sacrifice?

shareMy theory was that those 3 diseases infact ended up being the cure for whatever ailment those abby's suffered..obviously it does nothing to them but after a prolong exposure, it affected the next generation so abby's born after the exposure would be more human and possibly more evolved and more intelligent so when these guys come out of the pods in say like 1000 years, it would be them who would be a lesser species....in 2000 years, pflicher thot they would devolved and they did but they actually evolved as well as a species..they developed speed and ofcourse the ability to talk telepathically..lost the ability to speak as there was no longer a need...

Simplest explanation is that the germ warfare plan was not successful, and the baby at the end is a human/abbie hybrid.
