Based on the production code....people have mentioned the show was aired in the wrong order.

They definitely aired them out of order because you see them move to the docks after the warehouse gets found, then later you see them back in the warehouse.
The production order is also not the correct order to watch them in, although it's nice as a reference. Very few shows actually make the episodes in order. I base this partly on the 'previously's' for each episode (but I'm thinking of ignoring them as they don't appear to match up either) and Winter's base location.
The base location and Bo/Tate's relationship seems like the best thing to go off but I need to go through each episode with a fine tooth comb and that will take time and I've only been on it a very short while.
The only things I've definitely confirmed are the Pilot is first (duh) and the last four episodes are Prodigy, Collapse, Revelation and Second Chance, which also matches the production order.

To be honest I can live with the base location discrepancies. I'm mainly trying to work out where this additional episode 13, non-finale fits in. It appears to be after Defection and in the earlier part of the season, but I need to look into it more.

I think Perception is after Bang and Blame.

Yes like it was said befoe Perception is definitely after Bang and Blame, because Bo and Tate both know are father and daughter and are talking about Bo's mum, and because of all of the other stories such as Sean, lining up

The airing order is correct, except Perception goes after Bang and Blame.

Follow the story changes and scenes. Then note Winter's hand bandage, which becomes less pronounced from ep to ep over the first half of the season.

Pilot -> Beginner's Luck. They are on the same bus at end of Pilot and start of Beginner's Luck.

Origin -> Defection. The disassemble-gun incident happens in Origin, and is revisited near start of Defection. Must precede the Hudson story because Tate still has the tracker.

White Noise -> Sinking -> Bang & Blame. Lose tracker in White Noise, go to Hudson in Sinking. Near the start of Bang & Blame, they mention being clear of Hudson.

Perception must follow those 3 because it is after White Noise (Joshua is comatose). And Perception must precede Together because Channing is healthy and uncaught.

From Together onwards, episode stories drive each other in sequence.
