But I'm curious what his dad's sudden emergency was, and was the car accident a set-up by the feds since he had the time-machine? And if that was the case, why did they never come search the house for it? I imagine they would be scared something like this falls into the wrong hands (as it did).

I think we're meant to assume they DID come search for the time machine. But remember that the dad had hidden it beneath the floor, so DARPA clearly failed to find and recover it.
