No, I didn't get that sense at all.
For all Jonas' faults he seemed to truly like Katherine, particularly in season two. I also think that he cares enough for Flora (even if not for her specifically as a person, than for her sake as an innocent child) and knows that Katherine has been Flora's saving grace and vice versa. As such he wouldn't want anything *ahem* permanent to happen to Katherine for fear of the damage it would do Flora.
