Curious as to whether a love interest with the slave princess is going to be explored in season (Looked quite obvious to me it was).

Maybe that's why Captain Flint felt compelled to hide the treasure and kill the witnesses. John Silver took power and snatched the rug right from under him. He and John also had that awkward conversation about how they might butt heads one day. It's been a while since I watched it though.
