...kill him near the end, after he had been in retirement for years?

Did I miss something, or was that simply not explained? Ultimately I guess it’s not very important; maybe it was meant to show that his actions were always going to catch up with him, no matter what.

Is that part in the book, and if so, is it explained there?

Not sure how you missed it. Chief Irving Figgis tries to kill Joe, after his daughter Loretta commited suicide. While it may seem Joe hasn't bothered anybody, Loretta's suicide is fresh and Chief Figgis always blamed Joe for the outcome of her life. He'll never forget the day Joe showed him the photos of his daughter as a hooker.
