shareI had the same question. Obviously it wasn't clear in the movie and the answer provided here is a real stretch, plot wise.
For the person that was irritated and asked, I watched the film without the company of a phone. So if a key plot detail was not made clear, then it is probably the fault of the film makers.
I found the end very unsatisfying and unbelievable, this was the major reason for the very low rating score that I gave it.

How she got pregnant in the end was abvious as all hell.
We learn earlier in the movie that Ben Affleck wanked his sperm into a cup at some point. At the end, we learn that Amy saw that letter (that said if no action was taken, his sperm would be destroyed) so she knew about his sperm being available. It's HEAVILY IMPLIED she went to the bank and cashed in.

Well, the pregnancy issue may or not be obvious (i.e. it's obvious to you, not so obvious to others). But what IS obvious is what a lousy movie this is. You got an explanation for that one?

(Someone pointed this out in an earlier post and I misunderstood which "pregnancy" was being referred to. Sorry.) If Amy was actually pregnant, near the end of the movie, the father would have to have been the guy whose throat she had slit since he had ejaculated. The father was definitely not Nick, or Nick would not have demanded a DNA test. I think the movie tells us that a certain number of weeks had passed since Amy returned home, suggesting that her positive pregnancy test was legit.

Amy shows Nick the postitive pregnancy test. He says he never touched her, and that he saw the letter from the sperm bank saying they were discarding his sperm. She implies that she wanted him to see the letter in the trash, and that she had essentially intervened and extended their semen sample. (The letter was also discussed in an earlier scene between Nick and Margo.) Nick says he wants a paternity test and Amy smugly replies "I love tests" implying that she is certain of the parentage. When she announces her pregnancy it is 7 weeks since her return, more than enough time to have had the procedure done and for it to take. It's also unlikely Desi's because of the issues Amy and Nick had naturally conceiving (why they involved a fertility clinic in the first place) imply that medical intervention was necessary for her to get pregnant with her husband's sperm.
