Unless those copters are driver-less, there are 2 pilots sitting there on the beach chewing the fat and wondering what the heck is going on. They can't be asked for help? Or they took off right after dropping Rachel and Sarah?

Since the beach is always empty when the chopper lands, I assume they just immediately take off and return.

The missing first helicopter can be explained away relatively easily -- Rachel wasn't planning on leaving the island any time soon, so she presumably directed the pilot to fly back to the mainland. The missing second helicopter is much more of a problem -- Sarah was flying to the island for the specific purpose of intercepting Rachel/warning Susan, and she didn't have any reason to expect to stay there for a prolonged period of time, so one would think that she would have just had the pilot wait.
